When in Form Builder mode I am unable to see questions that are set using conditional formatting to only be seen when a previous answer was selected, however I want to apply custom CSS to these questions? How should I do this.
My form has a lot of Conditional formatting and I would hate to have to undo it all.

Hello KeyshaunSmith,
That would be strange. The form builder is not supposed to hide a field when editing the actual form there. Can you try clearing your browser's cache and try editing the form again?

I checked your form using the form builder and it looks like the conditionally hidden forms are visible there. For example, the Check Number and Amount of Check are hidden in the form and will only be visible if the Payment Method is "Check". These two fields are visible on the form builder.
May I ask which device and browser were you using when you encountered this issue? In the meantime I have cleared your form caches to refresh the form. Can you please check if the issue persists on your end?

theme designer when I am trying to add CSS.

Your form has Show and Hide Field conditions. By default, the hidden fields through the conditions will not appear in the Form Designer. However, you can try this workaround:
In the Form Designer, click the "Line Layout" section and the fields will appear. Please check the screen capture below:
