I have a lot of hotmail users telling me they don't receive any email confirmation (or they recive them as spam) from my jotform form.

The issue might be caused by a custom sender email on your Autoresponder, since the emails are sent from our servers on behalf of your domain in this case.
You might consider switching to one of our standard sender emails, or to your own SMTP sender to have more control over the email delivery.
