Hello there! We are transitioning to Stripe vs Pay Pal. We have
various accounts under the main account. How does jotform work as to
where we will direct funds during transaction online?

Yes, each time you set up a payment field in a form, you can connect it with a different account. Just make sure to be logged in to or log into the correct Stripe account when clicking "Connect with Stripe":
