Did you make any changes to the email notifications? Please be noted that if there are any modifications made to the notification, the empty fields will also be displaying in the email. The option to hide the empty fields in the email works only with the default email template.
Please try creating a new email notification and enable the option to hide the empty fields to check if it is working fine.
