I have a contract that I need to make a form for, and generate pdfs with, but if it is a certain type of contract (denoted by the MCQ) then I need to save the form to be signed upon completion of the work before it is submitted.

I think you could process the submission as normal, but based on the selection made on the multiple choice field you could send the email, for example, if the submission needs to be approved, based on this selection you could send the email to the proper person and once the submission is approved and signed you could send the email to your submitter.
Here is a guide that will help you to edit the submissions on your form, the edit link is also included on the emails: https://www.jotform.com/help/325-How-to-Edit-Submissions-Made-on-Your-Forms
Here is a guide that will help to conditionally send the emails: https://www.jotform.com/help/167-How-to-Send-Email-Based-on-User-s-Answer
