I clicked complete on an incomplete payment, will the money still go into my paypal account

    No. Clicking on Complete Submission button will not process the payment. However, the post submission processes like sending the notifications/autoresponders will be sent. Please refer to the guide below that can help you with more information on incomplete payments.
