A thank you message and receipt goes to the person's email address listed on the form.
How do I allow for 2nd email address, in the event an assistant is registering their boss for the conference. So that the assistant will get the thank you message and email receipt in her email inbox?

If you want your 2nd email address to go to some email address that is always the same, you can set another Notifier: https://www.jotform.com/help/25-Setting-Up-Email-Notifications
On the other hand, if you want your submitter to enter the 2nd email address then you can simply add another Autoresponder that will go to that email address: https://www.jotform.com/help/26-Setting-Up-an-Autoresponder-Email

So I’ll try to explain what I need again.
I have created a Jotform to use for our annual conference registration. That form is at https://form.jotform.us/DLAForms/conference-information--registratio .
Sometimes instead of the actual attendee filling out the registration form their assistant will fill out the registration form for attendee.
What I would like to know is:
How do I add a form element that will allow the assistant to fill out the form and get the confirmation email instead of the attendee getting it. But I still need to collect the attendees email address on the registration form?
And I still need my form to remain as is for individuals that are filling out their own form.

You can just add another email address field with a clear instruction (using sub-labels) telling the one filling up the form that it is intended for the email address of the person filling up the form on behalf of the attendee.
You can then create a condition in your form, that if the assistant email address is filled, it will send a notification to the email address entered in that field instead. — How-to-Send-Email-Based-on-User-s-Answer
Below is a sample condition telling the form to send the notification email to the email address of the attendee if the email address intended for the assistance is empty.
And below is the another condition, saying that if the email address field for the assistant is filled, send the notification to the email address entered in that field instead.
To prevent any possible confusion, you can also add a radio button field or a checkbox field asking the one filling up the form if they are submitting the form on somebody else's behalf.
