2. I am unable to match the fields from the checklist (the courses) to a list in infusionsoft. This is the list under my custom fields, "Training"

Thanks for reporting.
Although I couldn't see a checkbox field on Infusionsoft, I still able to reproduce the problem using the listbox. The same result when I mapped checkbox from JotForm to listbox in Infusionsoft.
I have now forwarded this to our developers. We'll let you know here once this is fixed.

This is now fixed.
Checkbox values should now be selected properly in list box custom fields.
