My account was just charged and in less than 2 days it is saying I have reached my 1,000 limit. Is that correct?

Yes, this month, there have been 1023 submissions on your forms up to now.
This counter is reset on the 1st of each month. So, the counter is not depended on the day your account was charged but it adds up the submissions for the whole month.
