I have pdf attachments setup for each JotForm submitted. I wanted to know if it was possible to have the file name attached to the email as a user defined field called out in the form. Is this possible?

Unfortunately, you cannot rename the attached PDF file in the notification. By default, the file name of the PDF is the submission ID.
However, you can use Google Drive integration and use custom folder name. Here's a guide: How-to-Integrate-a-Form-with-Google-Drive.
