So, I figured out how to change the file and folder name to something a little more meaninful other than a random string of numbers. However, now when I submit a second form it simply replaces the existing one. How do I avoid this? Is there a way to change only the file name but not the folder in which it is stored?

There is currently no way to configure file name and folder name separately.
A workaround to your situation would be to create 5 copies of your form (one for each store), then embed those forms on a main 'store selector' form which will show the corresponding store form via conditions.
What happens is the store # will be used as the form title (and main folder), then you can choose whatever variable to use as sub-folder name and PDF file name.
