More and more often I been having problems with payments. I have my client fill out a renters application with a $50 fee and when they pay and the payment is completed I do not get the application in my email.

I am truely sorry about this problem that you are experiencing however, it is most likely because your customer did not complete the application all the way through including going to the payment gateway to send you a payment. This counts as a submission but is label Incomplete and are marked as Pending. Please read more about this here http://www.jotform.com/help/135-How-to-View-Pending-Submissions.
Basically you will have to manually go into your Incomplete Submissions and click on Complete Submission which will send a request to the customer for them to complete the submission and pay for it.
