Is there anyway to get a php script to fill out a jotform? Allow me to clarify:
My client uses a custom php script for the 1st part of a process, the 2nd part they have to submit a form to me with only the crucial information from the 1st part. Is there anyway I could map the responses I need from the 1st part into a script and have jotform's API submit the form?
Any help is much appreciated.

There is no JotForm API that will allow you to do that.
Whether or not something like that would work for you depends on exactly what you trying to do and how this php is delivered to you in the first part of the process?
I have feeling you want to bypass the web frontend of the form submission process and automate this completely which unfortunately I don't feel is going to be possible.
