I've asked this question once, but I don't believe I've received a reply.
I think the two primary keys for updating a record in salesforce is email address and phone number.
Is it possible to change this to be just phone number?

You have already received a response from a colleague as well. Now, as my colleague said, you may use your SalesForce rules to handle duplicated records.
