I need to have people file upload a document. Can you help me understand if that file will be stored somewhere, and for how long? I would like to be able to store it for up to 6 months. Can I retrieve their submission, based on the persons name, or other info?

Files by default are stored in our server and they should stay there unless you deleted them.
Account types have their corresponding limits. Please click check our Pricing page(link above this forum) for those information.
You may also save it yourself by integrating it with Dropbox so that when the campaign where you used the form is finished, you can delete the form and save up on storage limits.
You may add additional fields when you create your form so that you will have more attributes associated with the file.
By default, you will have a link to the file and date of creation when you are looking at your form's 'Submissions View'. See image below as that shows an additional field 'Full Name' is present in the form.

I am going to ask the customer to input their order number (which they received previously when checking out using my online store). Will I be able to later run a report, and retrieve their submission based on the order number they inputed?

We have several methods to create reports based on the submission: Check search result here: http://www.jotform.com/help/chapter-6-Reports
Also, make sure that you mark your input field/box as required so that you won't have missing data in your submissions record.
