We want to add radio buttons for predetermined donation amounts but still allow a feature where donors can input their own amount. I am having a hard time configuring this with the Square widget. I've attached a screenshot of what the current set up looks like. Is there a way to have the radio button responses feed directly into the payment total?

You may add the Other option for the Single choice field so that the user can enter custom amount.
Also, you can assign the calculation values to the options so that they'll be used in the calculation field. The calculated result can be then passed to the payment field.

Is there a way to have the radio button responses feed directly into the payment section? I do not want to have to include a "total" field or a "quantity" field.

You're already on the right track by using a FORM CALCULATION WIDGET and your Stripe payment field already gets the price from that. If your intention is to allow your respondents to pick set amounts of donation and at the same time, allow them to enter a custom amount, you can follow my colleague's suggestion.
1. Turn ON the DISPLAY OTHER OPTION feature for your Donation Amount field.
2. Fix the formula inside your FORM CALCULATION WIDGET.
3. I also suggest you hide the form calculation widget to avoid redundancy. To do so, right click on the form calculation widget > then hide it.
