I really like Jotform. Works great for me.
One thing though: the forms that I created allow for payments with credit card (I have a paypal pro account). But when a user chooses to pay with credit card, I don't get into my paypal account.
The form handles all the other transactions correctly though, like adding the user to my subscription list at Campaignmonitor. A payment with the paypal option checked works properly as well -- those payments are collected into my paypal account. It's only the credit card payments that seem to 'disappear into nowhere'.

My tests confirm that we do not have a problem on our side, at least with regards to our Paypal Pro integration. I have a feeling that the payment transactions are skipped because your users have unchecked the product on your form.
If that is exactly the reason for your problem, you can easily solve it by setting the lone product as "Required".
To get to this screen:
1. Open your form in edit mode
2. Select the payment field
3. Click the wizard button found at the upper right corner of the payment field container
