It seems that on one of my email notifications, the reply to has vanished. Can it be added back in or do I need to delete the notification and do a new one?

It is not necessarily needed to delete the notification to add a new one. You can edit the existing one or create a new one if needed.
You can create additional or edit notification through Setup & Embed then clicking the Email Alerts Icon. Select the current notification(if you have an existing) or click the add new if you want to create a notification.
Click the Repy To And Recipient Setting to add the email address who you want to receive the form notification when a submission is made.
If you need to add multiple email address, you can do this by adding a space and comma after each email address e.g. firstname.lastname@example.org ,email@example.com.

Actually, it is the "Reply To" Address that has vanished. Can I add that back?
Also, as a Seont From address I have added one and hidden the field. But the emails are begin sent from firstname.lastname@example.org. The form is at:

If you are already using one of the form field as the Sender E-Mail, then there is no need for the Reply To, because the Sender E-mail is already the to be reply to email.
You noticed if you changed the Sender To to email@example.com, the Reply To will appear again.
You will always be the recipient of notification email, thus you can always see who you want to reply to.

When I last checked your form, the value of Sender E-mail was the field 'Admin Email'
If your form is submitted, the notification email's sender value will be the value of "Admin Email" field. So it should not be firstname.lastname@example.org
I did a quick test. My form only have name and an email field, which I also called 'Admin Email'
As you can see on my gmail message, the From address is email@example.com which was the email I provided in the Admin Email field. And the reply to address is the same.
This is the form's notification email setup. As you can see, the Sender E-mail is the form's Admin Email field. The Recipient E-mail value is my gmail account.
So, you can see on the image above how the message arrived in my gmail account.

I suggest that you re-create the Notification Email. Because, I think the revisions done on the form were no longer reflected or updated on the notification email template.
Use the Add New Email button to do this.
Aferwards, please test submit the form again. Check if now get the proper email notification.
Inform us if the issue persists.

Thanks again. So I have deleted the notification and added a new one with the Send From address admin@ and still the test emails that I run from the notification maintenance area show up as being sent from firstname.lastname@example.org. Form at: http://form.jotformpro.com/jsform/30908122936959

The reason why the email is not being reflected on the notification is because of the condition which hid the field that has the pre-populated value. I suggest you use the hidden field instead.
You can insert the hidden field wherever you want since it will be hidden from the end users.
