I created a sign-up form using jot form and attached it to my website. I connected Square so customers can make a payment for the service once they completed the form. I see two people filled out the form but I don't see a notification that a payent was made and I don't see it in my square account.

After checking your forms it appears that you didn't make the last section required, therefore some customers might've just skipped over the card altogether:
To avoid that just check that button under Properties > General > Required there and you should be set to go!
