I have added an 'Edit Submission' link in the notification email, however, when we click on it, we can see all the hidden fields. Is there a way to not show this?

You can create a condition to hide the fields when the form is in edit mode. Here's a guide that you can follow:

My forms are pre-populated. When I edit a submission in form 1, Form 2 doesn't resend to the email address in the form. IS there a way around that?

If you want to receive a notification email when you edit the submission, you can enable it in the email advanced settings page. Here's a screenshot:
