I'd like to have a form that has a dropdown selection to choose a specific 'department'. Based on that selection it would then send the email to the person associated with the department selected. Can this be done with your system?

Yes, that can be done by applying conditional logics to your form.
First of all you need to create two or more notifications alerts (depending on the number of department you want to include in the dropdown field). In my example willl use three.
Then launch the Conditions Wizard,
1.click on Setup & Embed tab
2. Then click on Conditions
3. Choose Send an email after submission, in order to stablish conditional.
4. Choose the fields you wish, to match the condition
Then, choose the specific email address you want it to be sent to.
Then just make the same process for your other emails. Finally the notifications must look like these:
