I am currently using the free version and was wondering what happens if I exceed the 100 submissions per month. I understand I would need to upgrade at that point but what happens? Does the form still work? Do I lose any of the data?

At around 80 or so submissions, you will be sent an email alert prompting you to upgrade because your account is near its limit. If you choose to not upgrade and your account reaches the limit, your forms will be disabled and can no longer be submitted on. That means you will lose any subsequent users attempting to submit to your form.
Your account will remain intact, meaning, you will not lose any exisiting submission data prior to the deactivation but you can no longer accept new submissions. Your forms will be re-enabled once your limit refreshes, that is on the first day of the next month.

Thank you for your inquiry. Once you reach the maximum number of submissions for your account, your form will still be shown in yoru website and your data will still be accessible and will not be lost. However, when a guest attempts to submit the form, the following message will be shown to your guest:
The submission will not be successful and will not be reflected in your JotForm account.
You submissions counter will be reset the following month. For example, if you signed up on April 14, your counter will be reset every 14th day of the month, i.e. May 15, June 15, etc.
