First off, may we know which form are you having this issue?
Can you please confirm if you've received the user's payment from Paypal but nothing received from Jotform notification? Note that payment submissions may get pending if the user did not get through to the payment page or simply didn't complete the payment while at the checkout page. Here's more information about it. Another possible reason is due to the payment that was not processed immediately or put on hold by Paypal. If this is the case, enable pending submissions email so will be notified even if the submission gets pending on your form.
