The notfication email is coming through twice but as a different notification number. How can we stop the duplicate?

What is the form URL? Let us know so we can check the cause and help you resolve that. Basically, make sure to check for duplicate notification and delete the other by following this guide: How to Delete Notifications/Autoresponder
