As I changed my form a couple of times, the data structure changed and when I export the whole database to an xls, I found out that it makes a lot of fields empty. What can I do then?

There is a reason why this message is shown whenever you delete a field:
Deleting a field also deletes the corresponding data that is gathered by the form. The information on those fields are now gone, since you have deleted them yourself.
I am not sure if we can still restore the lost information, as restoration is a very cumbersome task and can take long work hours. I will still try and submit a request ticket to see if our developers can do anything about it.
I can't guarantee anything though, because the last time a request such as this was granted was a long time ago, when the warning message has not existed yet.
