I cloned a Jotform I had already created (then changed the title) as I wanted to keep the same form layout etc. As part of this form, the applicant is required to give an email address of a reference. An automatic email is then sent to the referee with a link to another form I created (referee form) on Jotform (again, this is a clone from an original referee form I had already created).
When the applicant fills out his form, I can view the submissoins etc underneath the correct Jotform heading. However, when the referee fills out his form, his submission appears underneath the original Jotform (the one from which I cloned) rather than underneath my new form. I am assuming there is some way to link forms together but I am not sure how this is done.
Can anyone help?

May we know the form URL's? This way, we'll be able to test it and come up for the possible workaround.
When you say "link", do you mean, you want to combine all the submissions from the two forms into just one? Perhaps, you could explain further on how do you want the output or the submissions to be presented. Also, a screenshot of the issue would also help us to easily replicate the issue.

Here is the link to the first form which I have cloned from another form (I have confirmed the url is different for this form compared to the original):
When applicants are filling in this form, it asks for the email addresses of two people the applicant would like to use as references. When they submit their form it appears as a submission under the correct heading, "Becky's Practice Jotform" as 1 submission, Modified by YOU on Mar 05, 2014.
An automatic email is then sent to the email addresses which the applicant entered for references. The references recieve an email to complete a different form (you can try it yourself if you fill out the form and use your own email address for the reference):
However, this second form has the SAME url as the one it has been copied from (remember the first form above is a clone). I need this second form to have a different url so it's submissions do not appear as submissions for the Jotform from which it was copied.

Alternatively, I can clone the second form and edit the title (say, "Becky's References"), but I would need to change the url that is being emailed to the referees following applicants submission of the first form, for this one, i.e. the email that is sent out to the referees includes the link to "Becky's References." How would I do that?

I made a test submission and noticed that the edit link sent in the auto-responder lead to the original form:
40202465769961 and not 40632146392956 as it should.
I made a clone of your form and checked the auto-responders. They keep the original form's edit link, this is why you receive the referee submissions under the original form.
Once you edit them and use the "edit link " field there should be no problem:
