If you're using Jotform's default sender emails e.g. noreply@jotform.com and noreply@formresponse.com, the answer is no. They are sent unencrypted. If that's one of your major concern, then use your own SMTP to send secure emails instead. I believe this is done by setting SSL/TLS on your SMTP configuration to enable encryption for emails.
