We are using the PayPal tool on our form and there is a tab for "Incomplete Payments". When a transaction is incomplete does it mean that the customer has paid and PayPal is still processing the transaction? When I manually complete the incomplete payments, what does that mean?

The incomplete payments could also be an abandoned/cancelled payment submission. Mostly, the users must have not proceeded to complete the payment process when in Paypal sceen.
