Our event registration form included the PayPal Pro payment tool. There are a few submissions in which we need to change the specific events people are attending. But since the payment information is not stored, but is required, it is not letting us submit the form with the event changes.
Is there a way to make changes to their submissions?

I see what you mean. To solve the problem you can download the information in Excel/CSV format so you can update it. There is no other way for you to apply the updates, otherwise you might need to set the payment integration as non-required.
