Is there a way of checking 'reply' emails that I have sent out to ensure that everyone who should have been replied to has recieved one?

Thanks for asking. There is no way that I know of for users to check if emails were delivered okay (currently, only JotForm staff can do that on behalf of users) to the intended recipients and even if you were able to check that, there's no absolute guarantee that the user will see the message.
Let me explain: Although auto-replies should go through without any problem, occasionally there will be instances when a user who would have made a submission does not see a reply. Note that I stated that they may not "see" it. In other words, it may have been sent to their junk/spam folder because something about the autoreply would have raised a red flag to the email provider's system. Also, there may be times when the message goes where it should (in the user's inbox) but the user fails to notice it because of a great volume of messages there from other entities.
So, the best solution I can come up with is to put a note on the form informing the user that a message will be automatically sent to the email address they provide. The note can include an alternative way to contact you (phone number, postal address, Facebook, Twitter or whatever). That way, if they don't see the auto-reply, they will be able to get in touch with you to let you know.
Incidentally, you will have a better chance of email alerts (notifications as well as auto-replies) not ending up in the junk mail folder if the Sender E-mail field on the Reply-To and Recipient Settings screen (the envelope) is set to email@example.com. (See screenshot)
