I'm not sure that I fully understand your question.

Do you mean you want to keep separate log to track of each new user whom fills in your jotforms?

What exactly are you trying to do?

Can you explain more about that first with a scenario of what this would be used for as an example?

Your submissions already count as a log technically and you can easily search and track that when you are viewing your submissions using known data that you have received.

If you wish your users to have client-type access to a certain form you can certainly do that by making them a sub-account user. However, be advised that it is limited based on your plan level.

Additionally, I would like to point out that if you are interested you could also send it to your own database since we do not fully support administrative and user account types of the sort. But with that said be advised that we do not allow the collection of logins, passwords, or usernames, and the like thereof since it is considered as phishing and would result in suspension of your account.

We want to have different forms to be only accessed by specific user.

Yes, we want to keep logs separately per user.

We have several programs which are managed by different internal departments and would like to keep them separated by a method (User password/ log in ) or (other).

If you want to do that with certain forms then as I mentioned above the best way to do that would be to make them a sub-user of certain form's for your master account. The sub-accounts would use a username and password for the account that is created for it and they would be able to only access shared form folders that you allow them to view and|or edit.
