All of our embed forms have stopped working on our wordpress site. It looks like maybe the plugin is not compatible with v 4.0.1? We haven't adding anything lately and I have checked with our host WP Engine and they also concluded that it might be an issue with v4.0.1

Thank you for reporting. I have now forwarded this thread to our developers. We will inform you here once this get fixed. For now, oEmbed Method works: https://wordpress.org/plugins/jotform-oembed/. Our newest WP Plugin.
Just simply install the plugin, get your form URL and paste it into the page/post. The form will be automatically placed to the editor as if you are embedding the form using the Embed Form plugin or the iFrame method.

I changed to that plugin and it works. However, the form does not extend all the way to the bottom as it forces the user to scroll within the page. Is there a way to fix that?
and on the flip side, some forms appear to be adding extra padding. Are all forms set to a fixed height or something?

I checked your site and it seems the problem is in your JotForm iFrame, if you can edit the iFrame please try to change the height of your iFrame height="1000" to height="100%" or height="1400".

I have the URL for the form pasted directly into the standard wordpress editor. How/where can I adjust the height setting?

Try to copy the iFrame below to your website.

Note: Use the Text editor not the Visual editor, please check the screenshot below.

I was just pasting this... http://jotform.com/form/30885581067967 and not wrapping in an iFrame. I tried your code and it seems to be working, but it looks like you have to hard code the height?

I checked your site again and I see your form is ok now. :)
Anyways, It seems that there have a problem on the form when you hitting the required fields. Try to put your cursor to the required fields and don't type any text and you can see the problem that there is a scroll on the left or check my screenshot below. :)
It's better to change to height="1300" of your height="1200" or try put height="100%".

I'm glad that your form is fixed now. :)
If you copy your JotForm form link only into your Wordpress website they will automatically created an iFrame, but you can't get rid the height of the iFrame, so its better to put an iFrame or use the generated iFrame code on the JotForm Embed Form and change the height of your desire. :)

The shortcode works great, but the popup dialog box to select the forms is showing up below my "page builder" popup for my Divi theme from Elegant Themes. On your next update can you set the layer of the form selector to be higher?

This has now been fixed with the latest version of our plugin. Please update through your WP admin area.

It hasn't been fixed as far as I can tell. Clicking the pencil still does nothing although I have the latest version of the plugin. On top of that, all the forms I added via iframe have now disappeared.

Thank you for posting your feedback and I am sorry that you are still experiencing this problem. Did you try a different browser to see if the issue persist? I would recommend clearing your browser cache and giving it another try to see if the problem still exist. It is possible that you are experiencing a cache problem at this time since the new updated plugin should have resolved the issue. We will await your response.
