I have used JotForm on a project a couple years ago and the main reason that pushed me away from ever using it again was it's inability to co-exist with jQuery. Years later, I find that this is still an issue and it's simply unacceptable that I have to alias my entire project with a different jQuery name just to get JotForm to work! I will stay clear from using your service for as long as this issue continues to exist.

Jotform is based on jQuery so it works with jQuery, however if I understood you correctly you have issue with jQuery on your website. This is where the issue could present itself if you are using js embed method.
The iframe embed method however works without any issues and was available for a very long time. It will allow you to use any jQuery code on your website without using noConflict and similar actions on your behalf.
