Dropbox may help you in managing your alotted storage space, its integration is detailed here-> http://www.jotform.com/help/77-Where-can-I-find-the-DropBox-integration
This thread may answer a few of your dropbox/upload space related questions -> http://www.jotform.com/answers/956-Several-Questions
You can also make use of your own FTP server for uploads. Its configuration options are found on the same menu as where dropbox is configured from.
To the best of my knowledge, you wont be able to delete individual files without deleting the entire submission from JotForm. You will just have to get creative in how you manage your submissions/orders and your allocated JotForm upload space by storing submissions on either dropbox or your own FTP space.
