The difference is that secure makes the jotform data be passed from jotform to our servers over encrypted channel, while regular jotform sends the data as it is usually sent over the internet - without any encryption.
The encrypted, or SSL / secure version is best if you will be collecting confidential data on your jotforms and want to make sure that the data is secure.
