I received an email today informing me that my custom form upload quota had be reached my forms would be disabled.
I'm confused however,because I'm not storing anything on my free account space. All of the forms data is going to a dropbox integration. So I'm not sure why I'm using any space at all towards the quota.

Actually, all the files that have been uploaded to your form are saved to our servers even you have integration your form to Dropbox. There's no way you can bypass this limit. You can, however, delete your submission with file uploads to it to free up your file storage limit. But before doing that, make sure to keep a backup of your submissions. Otherwise, there's no way you can retrieve it at a later date.
