I have a auto-reply message set up in my godaddy email. When someone sends me an email they receive email in return with auto-reply (out of office) message.
Is there a setting I need to add in my Jot Form so that people submitting request via Jot Form receive this auto-reply message.
I understand that there is a auto-responder option in Jot Form but that is not what I am referring to.

You should use the email address from your Godaddy account as the recipient of your form so when someone submits to your form, the autoresponder email kicks in.
