We are looking at an application submission project our students are putting together. I am inquiring if your system does the following:
* Upload multiple files and have them stored in a distinct folder per submission
* Have an email event triggered by form data. Our students want to provide teacher recommendations. They are wanting to provide the teacher email addresses in the application and, upon submission, have the teachers emailed with instructions to fill out a teacher evaluation form.

Yes you can, aside from the "Submissions" page here in JotForm, you can integrate Dropbox to where the submissions can be more organized by setting up specific folders.
Have an email event triggered by form data. Our students want to provide teacher recommendations. They are wanting to provide the teacher email addresses in the application and, upon submission, have the teachers emailed with instructions to fill out an evaluation form.
I'm not sure if I understand full this part, but you can setup your email notifications and have the email body have links to another form.

If you would like your users to receive the email notification, based from the email address that they will input, you can create an autoresponder: http://www.jotform.com/help/26-Creating-a-Form-Autoresponder
If you would like to setup conditions to where the form will act based from the entered data in the input fields, you can use the Conditional Logic function: http://www.jotform.com/help/57-Smart-Forms-Using-Conditional-Logic
