I received this message:
You have currently reached the limits of your account. Your forms will be disabled Thursday at 12pm EST. Free accounts are limited to 10 SSL submissions per month.
Is there any other solution besides upgrading?

If you do not need to be using SSL based submissions, you could change your links and your embedded forms to the non-SSL link:
If your form or embed code are using the https://secure.jotform.com link rather than some variance of the http://www.jotform.com link, it will be using SSL based submissions. We only allow for 10 such submissions per month as stated in the email you received.
I went ahead and reset your SSL limits for the month to allow you to get thing sorted. If you need to continue using SSL submissions, you will need to upgrade if you need more than the 10 allowed. If you do not need to use SSL, just change the links and embed code for your forms and you should be good to go.

Is it possible we may have missed some submissions because of this problem. one of our forms says we have 82 submissions, but when I go into the form to see the submissions, it says we only have 55. The name of the form is MSSEF Educator Day Registratio 2015.

Occasionally the counter can be a bit off. I went ahead and reset your counter. It should now show the correct amount. Let us know if you have any further trouble with the count being off and we will be happy to have another look.

now it says 31 when we still actually have 55.

The reset should have set your counter to the proper amount but indeed, it is showing far less than the actual total. When I run the tool this is what I receive:
But when I checked the submission total from a spreadsheet, there shows 56:
I passed this along to our developers to have a closer look. Usually the reset tool adjust the count to the proper amount, in this case, it is not.
