At the moment Jotform doesn't have the provision to upload files from past submission to drop-box.
You will have to access the old files, go to the submissions sections of a particular form,
scroll down to the grid and the uploaded files will appear in the upload column for each submitted entry (the column name will correspond to name of the upload field of the form)
For future uploads you can integrate the form with drop-box, please refer to this guide, Integrate Form with Dropbox

Can you please confirm if I understood you correctly. The issue with your DropBox integration is that only the PDF file is submitted and that the other files that are uploaded to the form are not sent to your DropBox folder?
