I'm facing the same issue.
Conditional fields are displaying when my page with embed code loads.
Also when a user enters an information in a conditional field, no data is sent.
When I refresh the page, conditional fields are hidden.
Based on what you have mentioned, you are using js embed code to embed your jotform onto the website page. This code will work in most cases, unless if there is another code on your website itself that is causing conflicts with it.
When a conflict is found a hidden field might be shown or some other issue might seem to be present, but this is easily resolved by embedding your form using the iframe embed code.
