I don't want to have to go in and manually complete payments. Can this be done?

We do not block any payments. The incomplete payment submission usually means that user decided to skip the payment stage (as long as the IPN is not disabled on your PayPal account). When you manually complete submission from Incomplete Payments, it does not process any payments.
