For some reason, I cannot get my customized message to populate as the error message when a duplicate entry is entered into my form.

From what I can see it appears that you're custom warning message isn't working on your end.
I've inspected this issue and I can confirm that this is happening because the custom form warning message is only based on "Expiration Date" and the "Submission Limit".
