We reconcile the form entries with PayPal receipts, but wondered if it happens that the PayPal transaction is not completed, and thus the 'Thank You' email is not sent, is there any way for JotForm to notice this?

It is not possible to send a notice for this. But you can see them on the Submissions page. You should see a Pending Submissions button at the top.
