Is it possible to adjust the formatting on the PDF that you can have attached to email notifications when a form is completed?

You can Customize the PDF Report. You can see the option in the Submission Get PDF tool.
This will allow you to customize the PDF output for your form.

Does this affect the PDF that is automatically attached to the email notification? Specifically, the font used is too small.
I'm trying to avoid the need to adjust the font on each form received.

The formatting is indeed carried over to the email copy. All PDF copies, no matter where they originate from, will retain the formatting.

The PDF format that you configured will be the same format on what you'll received in the email notification as attachment.
You can edit the submission once you made changes to the PDF format. You can click the Edit button and re-submit the form. This will send another notification with the attached PDF.

I made some modification yesterday, but noticed everything got out of whack when the PDF was generated so I started from scratch again this morning. I'd finally gotten the hang of how the cells work together when I had a technical issue on my end and had to restart my computer. I'd been saving my progress regularly, but when I pulled up the customize interface it was back to the default. For the last hour it hasn't been saving my changes.

Sorry for inconvenience this may caused you.
I have tested Customize PDF option on one of my form and I was not able to replicate mentioned issue. All changes I saved were applied when I closed Customize PDF and re opened it.
Maybe you had issues with your connection and because of that changes you made were not saved.
Are you still unable to save changes on your Customize PDF report? If so please provide us ID of the form you are working on and provide us details about changes you are trying to make, so that we can clone your form and test it.

When I click the save button, it says "Saving Report" for about a minute, then "Report not Saved".
All my other connections seem to be working fine, changes to other forms are beings saved quickly and with no problems. I tried formatting a different form and that one seems to be saving properly. The form I'm trying to format is shared with me I think its ID is 52575437042152.
