If I create a fillable PDF form from my working jotform, do I keep both files?

I am worried that if I create the pdf form, I will no longer have access to the jot form in its original format.

If you create a fillable PDF copy of your form, the web form remains unchanged.  The tool creates a new PDF copy of the form that is directly downloaded.  This has no affect on the web version of the form.
