If you are integrating your JotForm form to Dropbox, you can do that by following this guide: http://www.jotform.com/help/77-Upload-to-Dropbox-with-JotForm. You'll need to have a file upload field added to your form first.
When the form is submitted, its submission data and the files will be uploaded in our servers AND on your Dropbox account (that is if you have integrated Dropbox of course). This will let you have a real time backup of your data and the files in a different storage other than JotForm.
We also have other 3rd party file sharing and storage services available that you can integrate, like Google Drive and Box.net, you can check them here: http://apps.jotform.com/category/file_sharing_and_storage.
If you have your own servers and you want the submission data and file uploads to be uploaded in your end via FTP, then you can follow this guide: http://www.jotform.com/help/177-How-to-Enable-FTP-on-Form-Submissions
