I have already setup the integration, however I need jotform to update a csv OR xlsx file in box, not create new folders for each submission with a singe PDF in each.. is there a way to do this?

If I understand your requirement correctly, you want to send submission data to an existing csv or xlsx file of your box.net account? Is that correct?
Unfortunately, it is currently not possible to achieve your requirement. Box integration will always create a new submission folder in your box account and upload the PDF file with submission data.
