I checked the Dropbox integration, you can place the submission (PDF and the uploaded files) in the root directory. You just need to set the sub folder to "No Folder".
However, the submission ID will be concatenated on the uploaded file and the PDF submission's file name, this is to make sure that each submission will be unique and to avoid files being overwritten with the same file name. Here's an example:
It is not quite possible to completely change the file name of the uploaded file but you can have a sub folder with a custom name. Here's a guide that uses the Unique ID widget: http://www.jotform.com/help/255-How-to-setup-folders-using-UniqueID-in-Dropbox.
The problem with assigning a field to change the file name of the uploaded files is that it might overwrite existing files if they are all in one directory (no sub folders to organize them), it will also cause problems for multiple files being uploaded to depend on one field.
We can forward a feature request to our developers, but it would be nice to have more details of how you would like this to function without the restrictions I have mentioned.
