In Section 1 applicants are asked to select a faculty
In Section 2 applicants are asked to select the faculty of their project collaborator
I need people to collaborate with people from different faculties. Is it possible to create a rule whereby an error message will be generated if the same faculties are selected?

If I understand your requirement correctly, you do not want multiple users to select the same faculty. Is that correct?
Yes it is possible to achieve your requirement by making the "First Applicant Faculty" as "Unique Question". Once you make it a unique question, users will not be able to select the same faculty if some other users have already selected it. I don't think you have understood me but maybe I haven’t explained it very well.
This is the situation:
I ask academics to apply for grant funding via this form:

In Section 1 applicants are asked to select their faculty.
It is a condition of our funding scheme that each applicant has a collaborator. This person must be based in a faculty that is different from the academic that is submitting the application. In Section 2 the person completing the form is asked to select their collaborators faculty.
Is it possible to create a rule whereby an error message will be generated if the person completing the form selects the same faculty in Section 2 as the one he/she has selected in Section1?

If I understood you correctly, you want to prevent your users to enter same data in two different field. For example, you do not want that Full Name field is same in Section 1 and Section 2. Is that correct?
In this case it is not possibles to show regular error message, but you can add text field to your form where you would write your error message, and set conditional logic to show that message if values entered in mentioned fields are same. With conditional logic you can also hide Submit button, so that your users can not submit your form, if values are the same.
